Comparing proteins at a glance: Technique for easy comparisons of proteins in solution

Apr. 29, 2013 ? A revolutionary X-ray analytical technique that enables researchers at a glance to identify structural similarities and differences between multiple proteins under a variety of conditions has been developed by researchers with the U.S. Department of Energy (DOE)'s Lawrence Berkeley National Laboratory (Berkeley Lab). As a demonstration, the researchers used this technique to gain valuable new insight into a protein that is a prime target for cancer chemotherapy.

"Proteins and other biological macromolecules are moving machines whose power is often derived from how their structural conformations change in response to their environment," says Greg Hura, a scientist with Berkeley Lab's Physical Biosciences Division. "Knowing what makes a protein change has incredible value, much like knowing that stepping on a gas pedal makes the wheels of a car spin."

Hura led the development of what is being called a structural comparison map for use with small angle X-ray scattering (SAXS), an imaging technique for obtaining structural information about proteins and protein complexes in solution. Cynthia McMurray, a biologist with Berkeley Lab's Life Sciences Division, provided the cancer-relevant protein used to test the new SAXS structural comparison map.

Says McMurray, "In biology, the first step in correcting a problem, such as the formation of a cancerous lesion, is understanding the conditions under which the problem arose. With the SAXS structural comparison map, we can compare multiple protein structures en masse and quickly identify areas of interest."

Hura is the lead author and McMurray one of two corresponding authors of a paper in the journal Nature Methods that describes this research. The paper is titled "Comprehensive objective maps of macromolecular conformations by quantitative SAXS analysis." Also a corresponding author is John Tainer, who holds joint appointments with Berkeley Lab's Life Sciences Division and the Scripps Research Institute. The other authors are Helen Budworth, Kevin Dyer, Robert Rambo and Michal Hammel.

In perhaps no other area of science does the maxim "function follows form" hold more true than for proteins and protein complexes. The structural conformations created by the folding, twisting and turning of a protein's amino acid chain can allow or prevent the protein from doing what it's supposed to do and this can mean the difference between a healthy and an unhealthy cell. A protein can assume multiple distinct conformational states as it undergoes various chemical processes such as phosphorylation, nucleotide or ligand binding, ATP hydrolysis or the formation of complexes.

The most widely used technique for determining a protein's structure remains crystallography, but many proteins and protein complexes can't be crystalized. Furthermore, though precise, crystallography is a low-throughput process that can only capture one conformational state at a time. Enter SAXS, a high-throughput technique that can image any protein or protein complex in solution under any condition, and provide nanoscale resolution for distinguishing and characterizing the different conformational states that flexible biological macromolecules such as proteins can assume.

"With SAXS, there are relatively few restraints on conditions, construction, concentration or solution chemistry," Hura says. "However, analytical methods have not kept pace with the hardware. While there are many factors that may induce a protein to undergo structural changes, these factors are difficult to predict. Our structural comparison map technique gives us a high-throughput screening capability. The combination of SAXS and our maps allows us to highlight those factors that make the biggest difference in structural conformations. We're also able to track trends and identify intermediate states and other factors that shift equilibrium from one structure to another."

The data in a structural comparison map is presented in the form of a color-coded checkerboard with similarity scores displayed as gradients moving from red, indicating high, to white, indicating low, and various shades of orange and yellow in between.

"With structural comparison maps, I can immediately see which structures under which conditions are the same and which are not," says McMurray. "The maps provide both structural and chemical information and enable us to identify those conformations we should be looking at."

To test the structural conformation map technique, co-author Budworth, a member of McMurray's research group, prepared samples of a protein known as MutS?, an inviting chemotherapeutic target because of its ability to remove problematic DNA that can lead to cancer and other genetic mutations.

"MutS? is a heterodimer whose two macromolecules undergo an ordered series of nucleotide-dependent steps to initiate DNA repair," Budworth says. "Each discrete nucleotide-bound state is a conformational state decision point that primes the next pathway step. A mechanistic understanding of these steps is crucial to learning how cells avoid mutation."

Says McMurray, "Initially this was a very big puzzle because MutS? had no crystal structure, nor could we take a look at any one conformational state and say this is good or this is bad. The structural conformation maps allowed us to characterize the different conformational states individually and then compare them to one another. We discovered that DNA has surprisingly little impact on MutS? conformational structures, a fact that was not evident from biochemical measurements, but obvious when examining the maps."

From the SAXS imaging and structural conformation map analysis, McMurray and her group believe that DNA is sculpted to the protein conformation and that nucleotide-binding drives MutS? conformational changes. This, they say, holds implications for future cancer therapies.

The MutS? samples were subjected to SAXS at the SIBYLS beamline of Berkeley Lab's Advanced Light Source, a synchrotron that generates premier beams of X-ray and ultraviolet light for scientific research. The acronym SIBYLS stands for Structurally Integrated Biology for Life Sciences. The beamline is maintained by Berkeley Lab's Life Sciences Division under the direction of corresponding author Tainer.

Says Tainer, "The structural comparison map technique is a big step forward in the development of tools that will help biologists use the full potential of the awesome throughput we expect to achieve with the next generation of light sources."

American charged, ex-general held in Venezuela

CARACAS, Venezuela (AP) ? An American filmmaker was formally charged late Saturday by Venezuelan officials who accuse him of paying right-wing groups to foment postelection unrest on behalf of U.S. intelligence.

The federal prosecutor's office said Timothy Tracy, 35, of West Hollywood, California, was charged with crimes including conspiracy, association for criminal purposes and use of a false document.

On Thursday, President Nicolas Maduro said he had personally ordered Tracy's arrest on suspicion of "creating violence in the cities of this country" in the wake of an April 14 presidential election narrowly won by the hand-picked successor to Hugo Chavez.

Opposition candidate Henrique Capriles contends the election was stolen from him by fraud, setting up postelection tensions and bitter accusations between Venezuela's government and opposition.

Friends say Tracy is an innocent, self-funded documentary filmmaker with no political aims or government ties.

The U.S. government has also said Tracy is innocent but declined comment on the specifics of his case.

Venezuela's national prosecutor's office said a judge had ordered Tracy held until further notice in a jail run by the national intelligence service in the capital, Caracas, because he presented a risk of flight.

Tracy had a translator and private lawyers hired by him, or on his behalf, during the hearing, prosecutors said.

The Georgetown University English graduate was a story consultant on the 2009 documentary "American Harmony," about competitive barbershop quartet singing, and produced the recent Discovery Channel program "Under Siege," about terrorism and smuggling across the U.S.-Canada border as well the History Channel series "Madhouse," on modified race-car drivers in North Carolina.

Separately, Venezuelan officials said Saturday that they have arrested a retired general who had become a fierce critic of the government, a detention the opposition called part of a hardening crackdown in the wake of the disputed election.

Retired Brig. Gen. Antonio Rivero gained fame for denouncing Cuban involvement in the Venezuelan military in 2010 and became a prominent member of the opposition, participating in post-vote protests this month.

Rivero appeared in a brief video of a postelection protest that prosecutors played for the press Thursday after announcing Tracy's arrest. They said the video was taken from Tracy's belongings, along with another short video that shows a group of young people talking, in what appears to be a joking, sarcastic manner, about being paid many millions of dollars to participate in anti-government demonstrations.

In a snippet that is clearly heavily edited, Rivero discusses demonstrators' use of clubs and rocks in a clash with National Guard members. It is unclear, because of the editing and brevity of the clip, whether he is encouraging them to use weapons or discouraging them.

The footage appeared to be taken at a protest in Caracas soon after the vote results were announced, in which university students and National Guard members traded rocks and tear gas.

Leopoldo Lopez, national coordinator of the opposition Voluntad Popular party, called Rivero's detention illegal and part of a campaign to arrest and "morally assassinate" Venezuela's opposition leadership.

"The government errs if it thinks we are going to falter in our just solicitude that the truth be known about the April 14" election, Lopez said. Rivero is a member of Lopez's party.

Venezuela's Public Ministry released a statement saying that Rivero would be presented before a tribunal "for his presumed connection to violent acts that have occurred recently in this country."

The statement said the retired general was arrested by Venezuela's intelligence service on Saturday.

The government says postelection attacks by Capriles supporters killed nine members of the ruling Chavista movement, left dozens injured and damaged government offices and medical clinics.

The opposition vehemently denies the accusations.

Turtle genome analysis sheds light on turtle ancestry and shell evolution

Apr. 28, 2013 ? From which ancestors have turtles evolved? How did they get their shell? New data provided by the Joint International Turtle Genome Consortium, led by researchers from RIKEN in Japan, BGI in China, and the Wellcome Trust Sanger Institute in the UK provides evidence that turtles are not primitive reptiles but belong to a sister group of birds and crocodiles. The work also sheds light on the evolution of the turtle's intriguing morphology and reveals that the turtle's shell evolved by recruiting genetic information encoding for the limbs.

Turtles are often described as evolutionary monsters, with a unique body plan and a shell that is considered to be one of the most intriguing structures in the animal kingdom.

"Turtles are interesting because they offer an exceptional case to understand the big evolutionary changes that occurred in vertebrate history," explains Dr. Naoki Irie, from the RIKEN Center for Developmental Biology, who led the study.

Using next-generation DNA sequencers, the researchers from 9 international institutions have decoded the genome of the green sea turtle and Chinese soft-shell turtle and studied the expression of genetic information in the developing turtle.

Their results published in Nature Genetics show that turtles are not primitive reptiles as previously thought, but are related to the group comprising birds and crocodilians, which also includes extinct dinosaurs. Based on genomic information, the researchers predict that turtles must have split from this group around 250 million years ago, during one of the largest extinction events ever to take place on this planet.

"We expect that this research will motivate further work to elucidate the possible causal connection between these events," says Dr. Irie.

The study also reveals that despite their unique anatomy, turtles follow the basic embryonic pattern during development. Rather than developing directly into a turtle-specific body shape with a shell, they first establish the vertebrates' basic body plan and then enter a turtle-specific development phase. During this late specialization phase, the group found traces of limb-related gene expression in the embryonic shell, which indicates that the turtle shell evolved by recruiting part of the genetic program used for the limbs.

"The work not only provides insight into how turtles evolved, but also gives hints as to how the vertebrate developmental programs can be changed to produce major evolutionary novelties." explains Dr. Irie.

Another unexpected finding of the study was that turtles possess a large number of olfactory receptors and must therefore have the ability to smell a wide variety of substances. The researchers identified more than 1000 olfactory receptors in the soft-shell turtle, which is one of the largest numbers ever to be found in a non-mammalian vertebrate.

Suspect indicted in Las Vegas Strip carnage

LAS VEGAS (AP) ? A self-described pimp was indicted Friday on charges that could bring the death penalty if he is convicted in a fatal shooting and fiery crash that killed three people on the Las Vegas Strip in February.

In an unexpected move, the Clark County District Court grand jury also indicted Ammar Asim Faruq Harris, 27, on a charge of robbery and three felony sex assault counts in a 2010 rape case that had been dismissed last year when the alleged victim refused to testify.

Prosecutor David Stanton said the second indictment didn't represent double-jeopardy under Nevada law because the earlier case was dismissed without prejudice before a preliminary hearing. That let prosecutors seek new charges when the alleged victim, who now lives in Texas, testified before the grand jury in Las Vegas.

The rape charges could put Harris in prison for a minimum of 10 years. He could get two to 15 years on the robbery charge if convicted.

Clark County District Attorney Steve Wolfson has said he was considering the death penalty in the Las Vegas Strip incident but had not made a decision. Wolfson was out of town Friday and unavailable for comment.

The indictment in the Strip shooting and crash accused Harris of the same 11 felonies contained in a criminal complaint filed Feb. 22: Three counts of murder, one count of attempted murder and seven counts of discharging a weapon.

Harris is expected to plead not guilty at his arraignment May 6 in Clark County District Court in both cases. A Monday court date in Las Vegas Justice Court was canceled.

Harris was being held without bail at the Clark County jail in Las Vegas. His lawyers, David Schieck and Randall Pike, weren't immediately available for comment.

Tourists compared the carnage and crashes early Feb. 21 to a Hollywood action film. The stunningly violent shooting occurred at the busy intersection of Las Vegas Boulevard and Flamingo Road, which is flanked by Caesars Palace, Bellagio, Bally's and the Flamingo.

Harris is accused of shooting from a black Range Rover into a Maserati sports car that then slammed into a taxi that burst into flames. Taxi driver Michael Boldon, 62, of Las Vegas, and passenger Sandra Sutton-Wasmund, 48, of Maple Valley, Wash., were killed. The Maserati driver, 27-year-old Kenneth Cherry Jr., died at a hospital.

Another man in the Maserati suffered gunshot wounds and survived. Five other people in several other vehicles suffered lesser injuries.

Police said Harris and Cherry had exchanged angry words at a casino valet stand before speeding with tires squealing up the neon-splashed Strip. Investigators found no gun in the Maserati and no evidence that Cherry returned fire before crashing.

Long before the shooting, Harris posted videos of himself fanning a stack of $100 bills and boasting about luxury cars, prostitutes and living in a house full of women who were all paying him. Records showed he lived in Miami, Atlanta and Las Vegas.

Records also show Harris was never convicted of pimping. But the 2010 case prompted police to seek charges of pandering by force and felon in possession of a concealed weapon. Prosecutors went ahead with robbery, sexual assault, kidnapping and coercion with a weapon charges before the case was dropped.

Harris was previously convicted in South Carolina in 2004 of felony possession with intent to sell a stolen pistol and convicted in Atlanta of a misdemeanor marijuana possession charge.

Rhode Island could become 10th state to allow same-sex marriage

New England's gay marriage hold-out may soon join the rest of the region in allowing same-sex unions.

Rhode Island senators are expected to vote on a measure as early as Wednesday, making the state the tenth in the nation to allow same-sex marriage. A similar bill has already passed the House.

Interestingly, every single Republican senator in the state has pledged his or her support for gay marriage, making the five members the first legislative caucus of either party to unanimously sign on to same-sex marriage in any state. Democrats have traditionally led the charge for legalizing gay marriage in other states.

The state is the last in New England to bar same-sex marriage.

The New York Times notes that same sex marriage could also pass this year in Delaware, Illinois and Minnesota, where lawmakers are actively considering bills.

The Supreme Court is expected to decide in June whether the federal government must recognize same-sex marriages for tax and other legal purposes, or whether it can continue to ignore them under the Defense of Marriage Act.

MLB likely to discuss security after bombings

NEW YORK (AP) ? Stadium operations officials from the 30 big league baseball teams will meet this week and are expected to discuss whether to make any security changes in the wake of the Boston Marathon bombings.

Major League Baseball said the session Thursday in New York was planned before the attacks last week.

"This stadium operations meeting scheduled for later this week was not a product of the incidents in Boston," MLB spokesman Michael Teevan said Tuesday. "It is a part of our ongoing efforts to discuss state-of-the-art security measures with the clubs, and it's standard operating procedure."

Among the security topics that could be discussed are backpacks that fans bring into ballparks.

Each team has different policies for fans, although the general major league limitation on bag sizes is 16 inches by 16 inches by 8 inches. Teams might talk about whether they want to cut that down from the size of a standard school backpack to something such as a laptop carrying bag.

At Yankee Stadium, "briefcases, coolers and other hard-sided bags or containers are not permitted." At Kansas City's Kauffman Stadium, wrapped presents are banned along with cameras with lenses of 12 or more inches. The Orioles ban bags with wheels at Camden Yards.

David Rose, who works in the New York financial world, noticed increased security at Citi Field for the Mets' game Tuesday night against the Los Angeles Dodgers. He came with a standard-sized backpack and got a thorough examination at the gate.

"I've never had anything like that going to a major league game," he said. "They went through everything, they even looked at my wallet. It was like going through security screening at an airport. But after what happened in Boston and the train threat in Canada, people are jittery."

Rose said he hoped the permissible backpack size at stadiums wouldn't be reduced.

"A lot of people come to the ballpark straight from work," he said. "It would be inconvenience to have to leave it there."

DETROIT Two Wayne State University researchers are working on a technique that could lead to easier, faster identification of cancer tumors that can be effectively treated by calcium channel-based therapies.

Rod Braun, Ph.D., associate professor of anatomy and cell biology in the School of Medicine, recently received a two-year, $322,000 grant from the National Cancer Institute of the National Institutes of Health to use manganese-enhanced magnetic resonance imaging (MEMRI) to noninvasively determine the activity of different calcium channels in tumors. He and co-principal investigator Bruce Berkowitz, Ph.D., professor of anatomy and cell biology and ophthalmology, and director of the School of Medicine's Small Animal MRI Facility, are hoping the technique can be used to guide and individualize calcium channel-based treatment of cancer.

Previous research has shown that different types of cancer cells highly express a number of plasma membrane calcium channels, making them important potential therapeutic targets in tumors. Drugs that target specific calcium channels already exist, and several are currently in Phase I clinical trials as anti-cancer agents.

"Unfortunately, it is difficult to determine whether a specifically targeted calcium channel is present in an individual patient's tumor," Braun said.

In their project, "Guiding Ca2+ Channel-Based Cancer Treatment Using Mn2+-Enhanced MRI," he and Berkowitz will use MEMRI to measure tumors' uptake of manganese ion, an MRI contrast agent that largely enters cells via calcium channels. They believe tumor uptake of manganese in the presence of antagonist compounds, which block calcium channels, and agonist compounds, which stimulate them, can be measured using MEMRI, thereby proving useful in predicting potential tumor response to calcium-channel based therapies.

The project has two components. The first will test manganese uptake of prostate, breast and colorectal cancer tumor cells in tissue culture; the second will test it in solid human tumors growing in mice.

"We have an innovative technique that offers promise for identifying which tumors can be effectively treated with drugs that currently are in clinical trials," Braun said. "If it turns out we can use MEMRI in this way, we could see if a patient's tumor expresses specific calcium channels and then select the best treatment for targeting these particular channels. That would allow us to determine which patients would benefit from these drugs and which drugs will be most therapeutic.

"Not every therapy works against every tumor, and MEMRI may allow us to select the best treatment for a given patient. This technique's major benefits are that it is noninvasive and can quickly lead to individualized therapy."

MAKHACHKALA, Russia (AP) ? The elder suspect in the Boston bombings regularly attended a mosque and spent time learning to read the Quran, but he struggled to fit in during a trip to his ancestral homeland in southern Russia last year, his aunt said.

Tamerlan Tsarnaev seemed more American than Chechen and "did not fit into the Muslim life" in Russia's Caucasus, Patimat Suleimanova told The Associated Press. She said when Tsarnaev arrived in January 2012, he wore a winter hat with a little pompom, something no local man would wear, and "we made him take it off."

Tsarnaev and his younger brother are accused of setting off the two bombs at the Boston Marathon on April 15 that killed three people and wounded more than 180. Tsarnaev, 26, was killed in a gun battle with police. His 19-year-old brother, Dzhokhar Tsarnaev, was later captured alive, but badly wounded.

Investigators are focusing on the six months Tsarnaev spent last year in the predominantly Muslim provinces of Dagestan and Chechnya to see if he was radicalized by the militants in the area who have waged a low-level insurgency against Russian security forces for years.

The Tsarnaev family moved to the United States a decade ago, but the suspects' parents are currently in Russia.

Suleimanova, who wore a pea-green headscarf, said her nephew prayed regularly and studied the Muslim holy book. "He needed this. This was a necessity for him," she said.

Every day, using Skype, he spoke to his American-born wife, who had recently converted to Islam, and at times she instructed him on how to observe religious practices correctly when he lapsed, Suleimanova said Sunday from her home in Makhachkala, the capital of Dagestan. She said her nephew was considering bringing his wife to Dagestan.

Tsarnaev's mother told the AP that he greatly enjoyed his time with her relatives, but never traveled to her native village in a mountainous region of Dagestan, which is a hotbed of an ultraconservative strain of Islam known as Wahabbism.

Tsarnaev's parents and aunt firmly denied that he met with militants or fell under the sway of religious extremists.

"He used to say, 'I want to go somewhere in the mountains, to be all by myself, to escape from everyday life, to be alone,'" Suleimanova said.

The suspects' father, Anzor Tsarnaev, said he hopes to return to the United States this week. "I want normal justice," he said. "I have many questions for the police. You know, I am a lawyer myself and I want to clear up many things. .... I want justice and the truth."

The family said it wants to bring Tsarnaev's body back to Russia.
